Last zone runs with every other zone
I replaced my Rain bird Controller with a rainmachine, The Rain bird had 1 C, 1 MV and six zones wired.
After reading the instructions I moved each wire, one at a time, between the controllers. On the rainmachine I have 1 C, Zone 1 is the master valve and use zones 2-7. I was able to set up the zones, with zone 1 being the master valve. When I tested manual watering my last zone came on when all other zones were run. I disabled the zone and the same problem occurred. I removed the wire from zone 7 and the same problem occurs. I finally used shut off the flow control valve to that zone so as not to waste water.
I watered each zone right before I replaced the controller so I know this isn't a problem that I had before I made the switch. I have been doing some research and some suggest this happens when someone configures a Master Valve when they do not actually have one. However, I know I have one because I looked. I am not sure what to do here because the wiring is very straight forward on both systems.

If you disable the master valve option, then turn on each zone sequentially, you should see your zones activate as you progress through them (one at a time). Turning zone 1 on manually shouldn't result in any watering if your wiring is right. These steps would help us figure out if the master valve is really the one connected to zone 1. Having a zone turn on with every other zone makes me think that somehow the master valve and that particular zone got switched up.
Could you please try this and share the results you get? A picture of your wiring would also help.
